Is there a difference between loft vs thickness?
Nothing really. A quilt with 2.5" of loft will be ....well... 2.5 inches thick.
At JRB we generally specify thickness based on the baffle height. Our two inch quilts have two inch baffles. But all our quilts are overstuffed by about 15% so they "loft" between the baffles to about 2.5 inches.
Regarding your other question about sew through vs. baffles. See the simple diagram below. Everywhere you sew through you have a potential thin spot and therefor a cold spot. Sew through will also limit your loft between the baffles unless you sew very wide sew through seams in which case you create a lot of space for the down to shift around in also creating thin spots.

I really don't get the diagram.
The _ are the baffles and the ( is the lining. The **** are to separate things.
