    I haven't even started my first down project, and this exact problem is a main reason why.
    The only possible solution I've come up with in my head would be to sew the outer shell down the end of the baffle to create the box end. The much simpler way would be to just scrunch each baffle down accordian-style and sew it all flat and either grosgrain the heck out of it, or roll it.

    Ooooohhhhh, (in my best Mr. Grue voice) Lightbulb.
    What if the end of the baffle was curved to add length to the outer shell, and curved up to nothing at the end? That would add the distance needed for the differential, and get everything to meet up nice and clean at the end. I need to write that in my DIY notes.

    I don't worry about the baffles at the end. I simply cut the baffles so that they are about an inch longer than the filled portion of the finished quilt. As I sew up the ends, as I described above, the baffles get closed off plenty enough to stop migration. They don't have to be sewn in perfectly.

    What mad said.
    Your outer shell should have 3 sides of the baffles sewn in (1long, 2 shorts). The inner shell is sewn on to the baffles and perimeter with the exception of 1 end. The space between each baffle across this end (head or foot) provides access to each chamber for stuffing.
    A picture may help......



    The inner shell would not be sewn along the edge that runs between each baffle (top edge in this picture). After stuffing, a single stitch line run across this edge at the folded corner (the 90 deg fold above the clips) will join the 2 shells and seal each chamber. Then I trimmed the shells down to a reasonable seam allowance, rolled and sewed around the perimeter again.

    I opted for the pain in the arse method and created a curve in the baffle and then sewed it shut. I will not do that again.
