Seriously though: Put it in a clean room? I have seam sealed a couple tarps and never had a problem with "trash" getting in the sealer.

1. clean place is a good suggestion- if you can manage this, this is an inside job- the catch is you need to be able to stretch out the tarp like it's hung up...
2. only use as much silicone as you need- you don't need a bead of the stuff, just enough to fill the needle holes (thinning with mineral spirits is good) - it will dry quicker.
3. once it's tacky, (so mostly dry) use talc to stop it sticking to itself if you need to move it before it's completely dry.

I believe seam sealing was assumed. If you're asking about applying silicone to an entire untreated ripstop tarp to make it waterproof, then your options would be to do it on a windless day or do it indoors....in other words...keep it out of the trash.
