I doubt it would damage it (apart from squashing it a bit), but it is hard to get a prusik to grip very well on amsteel. I find it is very slippery, but others seem to get it working alright, so YMMV.

Klemheists or Prussics don't do any noticable damage, certainly less than bark does.
You can most certainly put a prusik on Amsteel without feat of damage to the Amsteel. Depending on the load the prusik see, you may want to go with 4 wraps rather than the normal 3 as the Amsteel is kind of slippery. The additional turn will give you a better bite.
