My way probably isn't the best way, but I just do a straight stitch to the shell material. Hasn't caused me any problems thus far.

I just marked lines on the inside of the two shells where I wanted to sew them, taking into account the larger spacing on the outer shell.
Then I sewed all the baffles to one shell. Then on the other shell, you can either start with the channel or the first baffle, depending on how your are doing your channels. Then I just worked my way across the quilt, baffle by baffle. Then complete the channels.
It was intimidating before I did one, but I was actually surprised how simple and easy it was to deal with.

FLScouthanger made a nice pdf presentation which shows how to roll the material and position it to sew the baffles.
I've put together a video on how I do Karo Step baffles. May not be the right way, the best way, but it works for me.
