I know this is probably silly but it's not that obvious to me. Do snake skins go into a regular stuff sack after you put everything inside them or does the snake just get packed up in the pack as is?

Pack as is...
There's a couple of opinions on this.
Some pack them in an outside pocket on their backpack. It's easy to grab them for setup and you might get some drying (not sure how much).
Or you can put them in a tarp sack and put them in your backpack. The sack should contain any moisture but I still keep separate from my dried goods.
Another option is to forgo the sack and stuff the skins inside your backpack, but I'd only one this if you expect dry weather the whole trip.
I roll my tarp once it is in the skins then place in the big pocket on the outside of my pack if im backpacking. For storage I roll up and put into the sack that came with my tarp.

the fly, in snake skins, can be placed outside/in the net, if damp/wet
the hammock, in snake skins, can go inside, since it should be dry
